A board is a KiCad project with a .pcbkit folder.
KiCad's files hold the board as built: where every part is, the copper, the fills. The design lives beside them in .pcbkit/design.pcbkit, written in PCBKit — the circuit and its intent in a few lines your agent can read and write. The tools place, route and check it and write the result back into the KiCad board, which KiCad opens as it is. Open any KiCad project and keep working; nothing is converted, nothing is lost.
